If the French Wars of Religion still happen, England is at a really awkward place because Ned detests Catholics and his mother-in-law promoted the slaughter of Protestants.
If it happens, it won't be the same as IOTL since the French king is different. Also with a Habsburg Scotland, Ned will have to be very careful to maintain cordiality with the French, at least.
 
I actually rather like the idea of Ned marrying her to a Butler, and her becoming his unofficial regent of sorts in Ireland.

She sticks mostly to her estates and dies of cancer.
Poor Mary, she never gets a happy ending, she's either unhappily married to Felipe II of Spain or dies early 🤣 :'(
